The latest update of Alphie the changeling we got a small hint as to how changeling Queens are created. 

To become a Queen, the changeling has to absorb a mother’s love. The best way to do so is for the old queen to disguise herself as a married pony’s mate and implant their egg secretly.

The baby changeling grows inside their surrogate parent’s body, absorbing the love from both the mother and her mate before being born looking just like a child between the two of them would look like. If the mother was already pregnant the changeling will look like an identical twin of their real child.

The changeling Princess grows up with the family, acting like a completely normal child, until it is fully grown, at which point she returns to her hive. Sometimes she takes over the hive from her mother, but if the mother isn’t ready to step down yet the young Queen takes some of the workers and leaves to create her own hive. 

The thing is though. Surrogate parents don’t have to be pony.

The Queen inherits a lot of traits from the surrogate parents, even in changeling form, since they spend many years disguised as their child. (If a changeling spends a long time in one form it starts to affect their “true” form as well.) This includes their color (which is why for instance Mellifera is green, while the rest of her siblings and mother are purple) and species. 

Changelings raised by seaponies are a bit more rare due to how difficult it is for earth-bound changelings to travel underwater, it also causes some troubles for the young queen as she can’t simply inherit her mother’s workers, and finding a mate is harder for her. Naturally they still have the ability to transform and leave the water if they want to, but its not that easy getting used to a brand new environment for either type. But there are still some sea-bound changelings around from Queens deciding to find an unusual host for their offspring, and with that offspring later being more tied to the sea than the ground, naturally they would choose to only have their Queens to be raised by seaponies as well.
